I think the fact that that episode was filler explains everything. Though some of my most favourite jokes in Gintama happen to be fillers, so maybe that argument doesn't really work... But in the past, I've heard people say that the Gintama anime is actually much improved on the manga, (particuarly that the manga's humor is more immature) so maybe what happened is the new director stuck closer to the source material?
